That's not true at all.
Jefferson's statements on over throwing the government were about any time the government stopped representing the people, whether it was a 'peaceful' transfer or using force to keep them in line.

He firmly believed that a rebellion every now and then would not only remind congress and the president that their DUTY is to represent the people but also remind them that they're only in that position because the citizenry ALLOWS them to govern.
