Bar Bohemien is a casual rooftop bar with good cocktails open till 12. It's in the Citizens Market.
Brothers Sushi has a newer location in the area.
Margot for coastal mediterranean
Mayuri for indian food is also pretty highly rated

Think the "old bar in an alley" that you're referring to is probably the Alley Lounge. Haven't been there in years but it's definitely still around.

I looked up the alley bar and I don’t think that the one it was by a parking structure it might have beena cocktail lounge.
